I have Javier Osorio who I drafted as owner of Houston. He is a Detroit prospect who isn't in Yahoo anymore. If I release him from my protected list would he then become a protected Tiger or would he go through the waiver process?

As a prospect, he would automatically become part of the Tigers organization. He does not go through waivers, which is for players who have exceeded prospect limits. This would be the case even if the player was on your active roster.

The exception to this is if a player has played in MLB but has not exceeded the prospect limits and is on a non-owned MLB team. That player must go through waivers, since he would be eligible to be bid on. As an example, Sixto Sanchez has 39 IP. He would go through waivers, since nobody owns the Phillies. Estevan Florial would not, as someone owns the Padres.

Also if they are not in Yahoo then they are not eligible for bids. Their listing will be locked until they appear in an MLB game and Yahoo player pool. You still Waive them and I'll take it from there.

You know if you have a MiLB player that is on your franchise you can remove them from it, retain their rights as long as they remain in the Tigers MLB organization. You don’t need to Waive them for that, just post in your MiLB thread to take them off your MiLB roster and they’ll be rights owned while signed by the Tigers.
